I believe the water making the items float up is not allowing the hopper system to pick up the items as that means its 2 blocks up instead of 1. For context this specific crop (from cobblemon) can only be grown in water so I'd appreciate any solution you guys might have on making the hopper cart pick up the floating items somehow.

**Podzol, and also I know that if you put slabs and then the water over the slabs, the items will sink into the slabs, but not sure how useful that will be in picking up all the crops not just some if I do add some slabs around the plot
A hopper minecart already can’t pick up items through a full block if it isn’t sitting on a rail and that’s only a 1 pixel height difference. So yeah, the items floating means they’re too high.
You could place flowing water over this layer of water to flush the items to side into a water stream but I don’t know how that would affect those crops growing. Alternatively allays are also an option
