I have a witch farm, that I added an item sorter to, which I then added an auto crafter to the redstone filter to compact them into blocks but, the redstone keeps filling the crafter and all the hoppers till the filter hopper. Is there a way I can fix this issue?
I originally thought I could fix this by making the crafter faster but, I don't have a clue how to go about that.

2 auto crafters and/or 2 slots of the sorter dedicated to redstone
You could just use an observer clock that activates when you AFK in the area, since redstone-only has one recipe: it only crafts into blocks of redstone (this is unlike stone, which can make buttons, pressure plates, and stone bricks).
Don’t know if it’d be fast enough, though.
Redesign the circuit so it keeps clocking and be more careful with how you unload the farm. Nothing stops an autocrafter from crafting other than just not getting pulsed by your circuit or having an invalid recipe. It’ll just spit things out into the air if the containers are full. So this is just a circuit design or unloading usage failure resulting in a failed craft in a circuit which isn’t designed to handle an overfull crafter.
