GENETICS
There is a github with more detailed information about complicated bees. Here is a quick summary.

Species — an important thing for selection.

Lifespan — literally just lifespan. You don't really need it because we will automate this thing.

Productivity — it can be useful, but once again, automation.

Fertility — the amount of drones queen produces when dies. (If you don't get drone profit you should look for this stat)

Temperature — frozen, icy, cold, warm, hot, hellish. From left to right — bottom to top.

Humidity — dry, normal, wet. Bottom to top(im not 100% sure).

Tolerance — if under temp or hum you have tolerance, that means that your princess(queen) can work in higher or lower temperature, but it won't be ecstatic. Idk what that means, maybe more comb or mutation chance.

Cave dwelling — can work without seeing the sky.

BREEDING
It's time to suffer.

Hybrid — two species genes in a one bee. Every species has it's default gene pool.

Active and inactive. Active — bee is using these genes. Inactive — for a gene pool. Genes can be red and blue.

Dominant and recessive. Red is dominant, blue is recessive (recessive genes appear with normal bees). Dominant will be active over recessive. If else — randomised.

This is withing a single bee keep in mind.

Breeding bees with identical genes(ex: hot/hot and hot/hot) will result in identical offspring. Means your hive will become pureblooded. Or stable. This is what you need for automation.

The picture shows easy and compact way to automate bees. There is a hopper underneath the apiary connected to item extractor. No need for levers. But it will stop working once there is too much combs in hopper (bees will stuck in a pipe, because ember pipes can't transfer more that one item at a time). Replace hopper with adept hopper from natures aura and place on it item frames with combs(or other bee products), SHIFT+RMB to change it's mode to "exclude"(red cross), and now apiary is fully automated.

Mutations. Microscope might look useless since we can look for mutations in inventory. But if you research a bee the chance of mutation will increase. You can check it in apid library. You need a lot of bees for research so start to save up.

There is a Punnet Square in complicated bees guidebook it will help to understand how it works.

Ideally you want one pureblood apiary per species + breeding apiary(princess) to prevent the chance of loosing an entire species (I didn't waste extra 20 minutes to restore the species I already had). But chances are not that high so you can gamble. Also you can get a pureblood beehive from reclamation ritual if you throw a bee with species you want in active.

Example:
You want a normal bee that can work in hot environment.

Normal/normal + dried/dried = normal/dried or dried/normal(100%) (this works with every gene)

Hybrids now have 50% of normal bee genes and 50% of dried bee genes:
Normal/dried
Normal/hot
Normal/dry

Normal/dried + normal/dried = normal(25%), normal/dried(50%), dried(25%)
So there is 25% chance that we lose our normal bees with hot or dry. 75% chance that we keep it. And 25% chance that we get pure normal, with 75% chance keeping hot or dry.

For intentional breeding use frame that reduces lifespan(quest rewards). Don't break it, you can repair it with embers rekindled anvil(but you need quartz).

I have a pure industrious apiary that can work without temperature and humidity frames. I went insane, but now im happy after getting natural bees(burnt in lava after i got 4 nature essence for seeds thank god there is agriculture in this mod).
