    I’ve experienced something like this before on vanilla MC when one of my friends tried migrating their server world from one hosting service to another. We had to use a chunk trimmer to decrease the world file size so that we could import it to the new server so whenever new chunks had to generate where old chunks existed, stuff like this would occur with some trees appearing split in half, terrain seemingly changing on a beat right at the chunk border, and sometimes rarely half generated structures. In your case it’s most likely just some mod you added mid way through that’s affecting how terrain or chunks generate.
