I built a gold farm and filled the hopper with gold nuggets and four filter items. Everything worked fine for five minutes, after which the filter items got sucked into the chest.
This looks and sounds as if you did not set up all the filters correctly. A 1-wide tiled setup like this will break if you do not have the 41-1-1-1-1 setup in every filter. Even missing one of them can break everything.
