Theory could be that after millions of years before the player arrived into the world of terraria, highly dense underground jungle caves started to compact even more creating a mushroom biome
I see it as something like: long time ago jungle was everywhere, but overtime the bits of it further from it, or after some event turned into mushrooms, maybe some lunar energy mutated the flowers to turn into shrooms
I'd like to think that the glowing mushroom biome is not an evil biome but an infection?, you can't purify a virus, so I think that the mushroom biome is a parasitic organism that specifically targets the environment where life thrives, which is the jungle, in one of the Idle animation of the Truffle NPC the guy literally grows roots and embedded itself into the ground what it appears to be absorbing it's life essence, my theory is that the glowing mushroom biome in caves absorbs all the life around it, which is why when you craft normal potions from lesser potions, it acts like an amplifier, or whatever, the glowing can be because of the amount of life force the biome has
From a lore perspective it would seems like the blue mushroom biome is not natural or not originally from the world of Terraria since you can use the Clentaminator, but its not an evil Biome so you can't purify it. Combined with that fact that the Truffle NPC with shimmer becomes a type of the mushrooms you find above ground, one could think that he might have been affected by the blue mushroom biome instead of being a natural part of it. But then where did the blue mushroom biome come from? maybe another world, or maybe its the effect from when Cthulhu first came down and the Dryads pushed him back, maybe the blue mushroom biome was Cthulhu's last ditch effort to harm the Dryads since it becomes a jungle.

It's just the mud. They happen to be 2 sides of a muddy coin. It's just that one is plant an the other is mushroom.

My theory of why that happens is that theres Chlorophyte ore from the jungle after defeating the 3 mech bosses
and if You mix the Ore with murshrooms You get shroomite ore which is canon
